The records cover 40,000 active users and 160,000 past users.
This group includes students, workers, guests, and outside partners.
School director Bjarke Bak Christensen expressed regret for the event.
DTU says it stopped the attack on Friday morning.
The school reported the breach to the Danish data agency Datatilsynet.
Other public authorities are also looking into the case.
Stolen CPR numbers can be used for identity theft and fraud.
Fake emails and phone calls may now look more real to victims.
DTU will notify affected people via Denmark's official e-Boks mail system.
